Categories in Grid Focus

I’m having a hard time arranging/organizing the categories for a blog I’m creating. I’ve created a few categories under the “categories” section, that was easy enough. However, I can’t can’t those categories to appear either in the categories widget or on the top of my blog. (The header has a section for topics, I’d like to include my categories under this section but it’s proving difficult.)
Is there some way to control the categories of in Grid Focus… I’m using WordPress.COM for this so I know I’m in the right place, I’m just not sure if I’m allowed to play with the theme that much. I paid for custom design but am still lost. Thanks!

Categories will only appear after at least one published post is assigned to a category. If they did show, then anyone clicking on that empty category would get a 404 file not found error.
